I do believe that the eagle is a representation of the DOD, and the red, white, and blue trail following the shuttle represents the United States of America. The five stars represent each service branch: Army, Navy, Marine Corps, Air Force and Coast Guard. The Navy Blue background and gold colors are Navy colors. It is very similar to Ken Mattingly's previous shuttle patch (STS-4) which carried a partial DOD payload.
The orbiter is shown with its payload bay hidden from the viewer to illustrate that this was a top secret DoD payload.
